        <content>Very true.  I get a lot of traffic every time I am up on GTO, but the interesting part is that the posts I consider to be the better ones, are not usually the ones that make it.         <content>i am not sure if a problem as simple as this really justifies the pains of dealing with external modules. I usually find it far simpler to write perl than to read it (even with my own scripts, not to mention other people’s code), and understanding what exactly a foreign modules does, where the pitfalls are, etc, is often much more tedious than writing a few lines of code. And, your script will run on any computer and won’t require other users to install a bunch of modules first. If you are like me (which I hope you are not) you are also happy that by writing the code yourself you can get away without this ugly object-oriented syntax.

        <content>Hi guys,I’m actually the author of GTDInbox (what was GTDGmail) and hear what you’re saying. With GTDInbox, I only chose a small subset of ‘GTD’ -&amp;gt; I’m fundamentally lazy and don’t want any tool to add new barriers to work.
Having recently started to look again at its development, I can see there is still much more that can be done to *fluidly* assist with the job of managing tasks/emails. I.e. reduce some more clunk! It’s refreshing to hear some of the complaints, maybe they can help improve the product later (I also accept that not everyone will be pleased, and it would be madness to try…).Specifically to @nsaunders – I don’t doubt you if uninstalling cleared up the problem – but I could not recreate the Contacts issue you had on this machine. Our integration is pretty lightweight; we create our own new spaces in the UI, rather than interfere with old ones.Maybe the future overhaul will be to your benefit too – I hope so – but in the meantime, all the best with whatever works for you!&lt;a href="http://gtdinbox.com" rel="external nofollow" &gt;Andy Mitchell&lt;/a&gt;</content>

        <content>Yes, time spent learning a system versus time spent actually doing work is always a big factor.  If you’re really struggling and feel overwhelmed, it probably is worth taking some time out to get organised.I like the concepts of GTD – empty your head, get tasks into a system that suits you, work at small goals, do easy things straight away.  However, it comes with a bunch of concepts and terminology that frankly, I can’t be bothered with.  The simple Gmail trick of “yourself+ToDo@gmail.com” and a ToDo filter suits me better.&lt;a href="http://nsaunders.wordpress.com/" rel="external nofollow" &gt;nsaunders&lt;/a&gt;</content>

        <content>Hi Neil – although its not open source, we’ve just started using “Basecamp” (&lt;a href="http://www.basecamphq.com/?ref=free" rel="nofollow"&gt;http://www.basecamphq.com/?ref=free&lt;/a&gt;) for a project on surfactin. Unsurprisingly the idea for using this came from the physical scientists and not from me! The free version provides a web-based platform for what is essentially a closed chat room. I’m still getting used to it, but the functionality is quite good. I’ve yet to use its document system in anger, but I’ll let you know how things progress. However, there is still the problem of trying to get people to actually work on the document (perhaps there should be a web-button that allows connection of their desk chair to the nearest mains supply?) or a system for dealing with the deliberately obtuse…Simon Baker</content>

        <content>I think you only need to be good enough at programming to get the analysis done. Knowing object orientated design patterns is useful if you’re creating commercial applications that need to maintained, but is overkill for day-to-day bioinformatics, which is essentially data manipulation. But on the other hand if you don’t know enough programming, this will be hinderance, as it takes long to do what you need to.I was lucky enough to do a strong computationally based masters degree, and so have never really had to many problems with programming, mysql, and linux. I would disagree with Bill though about having 30 hours to learn a programming language. I recently took three weeks off to go a data analysis course, which I think was worth it. One of the reasons I’m in academia is because it allows a more relaxed life style compared with business, it’s certainly not for the money. If my job ever became as pressured as business, I would seriously consider going to work for an investment bank, better pay and treatment by your employer.As an example, spending a couple of days to learn sql and databases will really pay off in the amount of time saved from manipulating crappy datasets.&lt;a href="http://www.bioinformaticszen.com/" rel="external nofollow" &gt;Michael Barton&lt;/a&gt;</content>

Getting them out and licensed in an open way (something like Creative Commons by attribution, non commercial) would probably lead to more use and more income. But is there a way to demonstrate this?Like you said before, this whole situation is still taking its first baby steps and it’s still not sure which way it’s walking.         <content>I think the environment is less reliable in biology than in computer science. If you re-run a compile you will (usually) get the same thing – more to the point you’d be annoyed if you didn’t because ’something is wrong’. Something not working is a pretty common occurance in your average wet lab so all procedures are a bit more contingent and a bit more local. But you’re point about culture is dead on. These things create a reinforcement loop where the end result is ‘Why bother putting up protocols seeing as they probably won’t work for other people’ or, worse ‘After all that work why should I give it away’. I would say working with computer scientists has its own challenges. People do look at me strangely when I try to use the terminology. To be fair this is more what happens in person than on the web which is much more friendly and open.         <content>The idea, at least in principle is not that having a SNP will tell you that you are going to get a disease or not (we all know better), but just as you monitor cholesterol, etc, you can monitor for indications of any diseases you are at risk for, with the hope that you can catch it early and treat it early.  We aren’t there yet, not even close, but it’s increasingly the place where the effort in translational groups in pharma is being spent.         <content>It was partly a flippant comment I have to admit. I have a contractual obligation to bring to the attention of the tech transfer office any potentially protectable work in a timely fashion. In practise this means I need to bring to their attention anything that I feel _might_ be protectable. Ok so the response is that you keep hidden anything that might fall into this category. This is a bit of a pain if your default position is open. And because these offices are under resourced they take forever to decide they don’t have enough money to patent it anyway.But if the arguement is that publishing in open access journals gets  more citations, and making data available gets more citations, respect, etc., then the same argument holds for thinsg with commercial potential. Getting them out and licensed in an open way (something like Creative Commons by attribution, non commercial) would probably lead to more use and more income.         <content>Mmm, OK CMYK conversion was not a great example.  What I’m getting from this discussion is that researchers feel that manuscript preparation is a lot of work and perhaps that their workload is increasing.  I don’t have any issues with journals on the whole – they all provide templates in a variety of commonly-used formats, what more can they do?It seems to me that the issue is ease of document preparation in general.         <content>i am not sure if a problem as simple as this really justifies the pains of dealing with external modules. I usually find it far simpler to write perl than to read it (even with my own scripts, not to mention other people’s code), and understanding what exactly a foreign modules does, where the pitfalls are, etc, is often much more tedious than writing a few lines of code. And, your script will run on any computer and won’t require other users to install a bunch of modules first. If you are like me (which I hope you are not) you are also happy that by writing the code yourself you can get away without this ugly object-oriented syntax.

        <content>Hi guys,I’m actually the author of GTDInbox (what was GTDGmail) and hear what you’re saying. With GTDInbox, I only chose a small subset of ‘GTD’ -&amp;gt; I’m fundamentally lazy and don’t want any tool to add new barriers to work.
Having recently started to look again at its development, I can see there is still much more that can be done to *fluidly* assist with the job of managing tasks/emails. I.e. reduce some more clunk! It’s refreshing to hear some of the complaints, maybe they can help improve the product later (I also accept that not everyone will be pleased, and it would be madness to try…).Specifically to @nsaunders – I don’t doubt you if uninstalling cleared up the problem – but I could not recreate the Contacts issue you had on this machine. Our integration is pretty lightweight; we create our own new spaces in the UI, rather than interfere with old ones.Maybe the future overhaul will be to your benefit too – I hope so – but in the meantime, all the best with whatever works for you!&lt;a href="http://gtdinbox.com" rel="external nofollow" &gt;Andy Mitchell&lt;/a&gt;</content>

        <content>Yes, time spent learning a system versus time spent actually doing work is always a big factor.  If you’re really struggling and feel overwhelmed, it probably is worth taking some time out to get organised.I like the concepts of GTD – empty your head, get tasks into a system that suits you, work at small goals, do easy things straight away.  However, it comes with a bunch of concepts and terminology that frankly, I can’t be bothered with.  The simple Gmail trick of “yourself+ToDo@gmail.com” and a ToDo filter suits me better.&lt;a href="http://nsaunders.wordpress.com/" rel="external nofollow" &gt;nsaunders&lt;/a&gt;</content>

        <content>Hi Neil – although its not open source, we’ve just started using “Basecamp” (&lt;a href="http://www.basecamphq.com/?ref=free" rel="nofollow"&gt;http://www.basecamphq.com/?ref=free&lt;/a&gt;) for a project on surfactin. Unsurprisingly the idea for using this came from the physical scientists and not from me! The free version provides a web-based platform for what is essentially a closed chat room. I’m still getting used to it, but the functionality is quite good. I’ve yet to use its document system in anger, but I’ll let you know how things progress. However, there is still the problem of trying to get people to actually work on the document (perhaps there should be a web-button that allows connection of their desk chair to the nearest mains supply?) or a system for dealing with the deliberately obtuse…Simon Baker</content>

        <content>I think you only need to be good enough at programming to get the analysis done. Knowing object orientated design patterns is useful if you’re creating commercial applications that need to maintained, but is overkill for day-to-day bioinformatics, which is essentially data manipulation. But on the other hand if you don’t know enough programming, this will be hinderance, as it takes long to do what you need to.I was lucky enough to do a strong computationally based masters degree, and so have never really had to many problems with programming, mysql, and linux. I would disagree with Bill though about having 30 hours to learn a programming language. I recently took three weeks off to go a data analysis course, which I think was worth it. One of the reasons I’m in academia is because it allows a more relaxed life style compared with business, it’s certainly not for the money. If my job ever became as pressured as business, I would seriously consider going to work for an investment bank, better pay and treatment by your employer.As an example, spending a couple of days to learn sql and databases will really pay off in the amount of time saved from manipulating crappy datasets.&lt;a href="http://www.bioinformaticszen.com/" rel="external nofollow" &gt;Michael Barton&lt;/a&gt;</content>

        <content>But if the arguement is that publishing in open access journals gets more citations, and making data available gets more citations, respect, etc., then the same argument holds for thinsg with commercial potential. Getting them out and licensed in an open way (something like Creative Commons by attribution, non commercial) would probably lead to more use and more income. But is there a way to demonstrate this?Like you said before, this whole situation is still taking its first baby steps and it’s still not sure which way it’s walking.         <content>I think the environment is less reliable in biology than in computer science. If you re-run a compile you will (usually) get the same thing – more to the point you’d be annoyed if you didn’t because ’something is wrong’. Something not working is a pretty common occurance in your average wet lab so all procedures are a bit more contingent and a bit more local. But you’re point about culture is dead on. These things create a reinforcement loop where the end result is ‘Why bother putting up protocols seeing as they probably won’t work for other people’ or, worse ‘After all that work why should I give it away’. I would say working with computer scientists has its own challenges. People do look at me strangely when I try to use the terminology. To be fair this is more what happens in person than on the web which is much more friendly and open.         <content>The idea, at least in principle is not that having a SNP will tell you that you are going to get a disease or not (we all know better), but just as you monitor cholesterol, etc, you can monitor for indications of any diseases you are at risk for, with the hope that you can catch it early and treat it early.  We aren’t there yet, not even close, but it’s increasingly the place where the effort in translational groups in pharma is being spent.         <content>It was partly a flippant comment I have to admit. I have a contractual obligation to bring to the attention of the tech transfer office any potentially protectable work in a timely fashion. In practise this means I need to bring to their attention anything that I feel _might_ be protectable. Ok so the response is that you keep hidden anything that might fall into this category. This is a bit of a pain if your default position is open. And because these offices are under resourced they take forever to decide they don’t have enough money to patent it anyway.But if the arguement is that publishing in open access journals gets  more citations, and making data available gets more citations, respect, etc., then the same argument holds for thinsg with commercial potential. Getting them out and licensed in an open way (something like Creative Commons by attribution, non commercial) would probably lead to more use and more income.         <content>Mmm, OK CMYK conversion was not a great example.  What I’m getting from this discussion is that researchers feel that manuscript preparation is a lot of work and perhaps that their workload is increasing.  I don’t have any issues with journals on the whole – they all provide templates in a variety of commonly-used formats, what more can they do?It seems to me that the issue is ease of document preparation in general.  That’s solved by better software and more computer-literate users; are there avenues for journals to influence and educate in those areas?&lt;a href="http://nsaunders.wordpress.com/" rel="external nofollow" &gt;nsaunders&lt;/a&gt;</content>
